Here's Sonia's story. Cyber already corrected some major flaws so I think this one should be ok.
I also added post-battle dialogues as Serio suggested.

If the option of "personal encounters" was finally added then I wouldn't need to change anything but...
should I make an alternative version of this story without Alucard's confrontation?

If Alucard can't be added as an encounter I can add there a 'Richter kills Alucard' part. Which option do you think is better?

well Alucard is not a boss ... Yet i think but in case of not having a way to put he as a confront its better to make the story without him just in case...

You can't do that Snake, you'll create a time paradox!

how will alucard return to his timeline if he's dead? especially if he's pulled from pre-dos times. how will this affect player alucard's story, will he die before reaching dracula and never see the ending cliff?

Well, my original theory was that the Alucard that Sonia sees in her story is not neccesarily the same Al that we know, but still a good character. Many dimensions, many results. Maybe his role was over in his world. 

Anyways, I could change that by making this:

Any of these options are valid and not horrible for a story? What do you think?
It feels a bit like one of those interactive TVshows in which you choose what will happen to the character, lol.

Perhaps Alucard can regain control of himself after knowing that he'll have a son, "Good news, Al, its a baby boy, and he will kill your father for you!". And remember, after Sonia, he met Trevor, so he cannot die, nor turn himself into a full vampire.

One problem I have with the Alucard situation is that we've already established that Sonia is coming from a completely separate timeline. Since there's only one Alucard here in the game, it would be impossible for him to recognize her. Granted, the dialogue you have for that encounter could be interpreted to take that into account... but it depends on how you look at it. Of course, there can't be a boss encounter with him, so whatever dialogue you write for however she runs into him (depending on the limitations of the engine, I guess) would have to reflect that as well. The ending dialogue could remain more or less the same, since she'd still be alone - there could be no happy reunion if he doesn't know who she is, whether or not he lives or even loses control of himself.

In fact, I just thought of something. Why not have her run into Alucard during the open scene before the Agni fight? You can do just about anything there, I think.

Perhaps Alucard can regain control of himself after knowing that he'll have a son, "Good news, Al, its a baby boy, and he will kill your father for you!".

Would that really make him happy?

Sonia comes from the Legends time-line it's implied but never stated that Alucard is the father of her child.   As such you are not allowed to now make that canon to this universe.  Also you are not allowed to make yet another Alucard, bring in the Alucard from Legends or kill off the one in this game.

Please keep other stories in mind when you make yours try not to step on other people's toes.

BTW Malphas don't you think you should fix some of your other stories before making even more of them?  Quality over quantity is what we want.

In Castlevania Judgement, Maria comments that he is sad. Alucard could feel sad for not being alongside his beloved and his son, and when he feels that Trevor appear again, he returns to help him.

I'd say he's "sad" because he is what he is. Considering what he thinks of his own bloodline, I doubt he'd be happy at all to find out that he has a son.
